In Yaoundé, Amartey played in a defensive role for the Black Stars, who took the lead inside 20 minutes when former Swansea City striker André Ayew gave his side the lead with a well-taken goal.
In a group stage contest of few opportunities, Ghana looked on course for an instant reaction to defeat to Morocco in their opening match of the tournament, only to concede with three minutes remaining.
Breaking forwards at speed, Gabon substitute Jim Allevinah drove home a well-taken finish to leave Amartey and his team-mates frustrated. Tensions spilled over following the final whistle with Black Stars striker Benjamin Tetteh being shown a red card.
The result leaves Ghana needing to win their final fixture of the group stage to qualify automatically for the knockout stages, and next take on Comoros on Tuesday.
Earlier in the day, Papy Mendy was an unused substitute for Senegal, who played out a 0-0 draw with Guinea. The scoreline sees the Lions of Teranga well placed with four points from their first two matches and Malawi to play in four days' time.
