The result, which came courtesy of Paige Bailey-Gayle's 29th-minute strike, made it four wins from five in all competitions for the Foxes, who are building momentum during a busy period of fixtures.
While disappointed not to see further goals, Morgan felt the team deserved the victory after dominating proceedings for the majority of the game.
"I'm really pleased with that win, it was a good solid performance, we could have had three or four more goals if we were more clinical in front of goal," he admitted to LCFC TV.
"I thought the girls put in a really professional performance, they were solid from the back and Kirstie [Levell] in goal was fantastic today in terms of keeping things ticking over for us.
"It was good to get two wins on the bounce, it was good to learn from our mistakes against London City and that's a big three points for us because Lewes are obviously near the top with us."
Morgan credited City for carrying out the game plan to perfection, adapting their style to ensure they took maximum points from the encounter against the south coast side.
"We said to the girls when we analysed Lewes over the last week, they're going to wait for us, they're going to want us to push them high, they're going to want to hit us on the counter," he explained.
"So we focused a lot on attacking balanced and recognising when to go and when not to go in the attack. Patience was key. We also focused a lot on not panicking or just pushing it forward as quickly as possible, because that's what we like to do.
"This time we just knew we needed to keep hold of the ball, build up and then we were able to pick them off and play around them and thankfully no mistakes came our end to give them an opportunity."
Sunday's victory maintains Leicester are fourth in the FA Women's Championship table, level on points with second-placed Sheffield United and third-placed Liverpool, after the pair faced off at the weekend.
All three sides are behind leaders Durham - who could only draw at home to Charlton Athletic - by a single point, with Morgan praising the competitive nature of the second tier, admitting that anyone can be beaten on their day.
He added: "It's brilliant, it really shows you how competitive the league is, I think it's good that everyone is picking up points, everyone is dropping points within the top four or five.
"It's fantastic for the supporters, even though they can't come and watch the games, but to see the actual game is growing to the point where four or five teams could win this league at this moment in time.
"Obviously we're coming up to the Christmas rush now and we're hoping we can pick up our points up to Christmas and then see where we are going into the New Year."
