Catarina Macario put Chelsea in front with a deflected free-kick, before Aggie Beever-Jones doubled their advantage. A second half strike from Yuka Momiki made it an interesting ending to the game, but the points would stay in London following Erin Cuthbert's goal just before the final whistle.
Amandine Miquel made four changes to the starting XI that were beaten by Manchester United last weekend, with Courtney Nevin, Hannah Cain, Shannon O'Brien and Momiki all starting at Kingsmeadow.
Remaining 10th in the Barclays Women's Super League, with 12 points, six games now remain for City, who currently sit six points above Crystal Palace, with a home game against Brighton & Hove Albion up next on Sunday 23 March (3pm GMT kick-off).
A tough test against the league leaders

Chelsea took the points on Wednesday evening.
Having achieved a draw in the reverse fixture back in December, there was hope for the Foxes travelling to the capital midweek.
It took a wicked deflection from a Macario free-kick to edge the hosts in front and the lead was strengthened shortly after the interval, following some clever play which was rounded off by Beever-Jones.
Cuthbert's goal five minutes from time confirmed the scoreline, but Leicester can take pride in their performances against the country's best this season.
Ruby Mace withdrawn through injury

A hard-fought battle at Kingsmeadow.
A key member of each starting XI since her return to Leicestershire at the start of the season, Ruby Mace has been influential during her second stint with the Club, catching the eye of Lionesses Manager Sarina Weigman.
Five minutes before the break, the midfielder came off worse in a challenge in her own box, landing awkwardly, which sparked the physio team to breach the pitch, before her withdrawal on a stretcher.
It was an unfortunate moment for the youngster, who has the backing of the Club through a potential spell on the sidelines.
Momiki on the scoresheet with a chip

Two goals down after 51 minutes, it didn't take long for the travelling Foxes to half the deficit and get themselves back into the game.
Pressing high up the pitch, City won the ball back before Asmita Ale played a great ball through to Momiki. With just the 'keeper to beat, the Japanese international sent a chip over Hannah Hampton in front of the Leicester faithful.
Although not enough to spark a comeback, it was a spirited performance from Miquel's side at the home of the champions.
