The Super Eagles beat Burundi, Guinea and Cameroon en route to their last-eight fixture with Bafana Bafana, and took the lead on 27 minutes through Villarreal winger Samuel Chukwueze.
Ndidi played the full 90 minutes at Cairo International Stadium, with Nigeria's winning goal coming just one minute before time when Udinese defender William Troost-Ekong bundled home a loose ball.
Nigeria will now meet Ivory Coast or Islam Slimani's Algeria in the semi-finals in Cairo on Sunday.
The Foxes forward, who spent last season on loan at Fenerbahçe, could be in Africa Cup of Nations action when his country tackle Ivory Coast in the last-eight stage on Thursday (5pm BST kick-off).
Earlier this summer, he netted for his country during a 3-0 group stage victory over Tanzania, increasing his tally to 27 goals in 61 games for Algeria.
