Princewell Ehibhatiomhan converted a penalty on the hour mark, thinking that would settle the scoreline, but the travelling Foxes weren't going down without a fight and got themselves in the scoresheet through Braybrooke, who spent the first half of the season on loan at Dundee.
Henry Cartwright converted his spot kick with five minutes to go.
Cartwright then converted a penalty two minutes later, putting the pressure on, before Evans, still only 16 years of age, sent the game to extra-time.
Unfortunately for the side coached by Leon McSweeney, the effort to get the game back level took it out of the youngsters, as the Saints retook the lead after 94 minutes through French defender Joachim Kayi-Sanda.
With six minutes to go of the added 30, on top of the 90 played in the south coast sunshine, Southampton did finally confirm their win when Cameron Bragg converted a penalty.
Finishing 10th in the league standings, consisting of 26 teams, City's season does come to an end in Hampshire, but with more Academy players rising through the ranks and into the First Team, it's been a positive season of development that the Foxes can be proud of.
